[Enigmail] Can't clear passphrase

that's correct if you use GnuPG 2.x. In 2.x, gpg-agent is mandatory and must be
used to enter passphrases (through it's own interface). But you may configure
it to have a very short validity, using its text config file (which you may
have to create: ~/.gnupg/gpg-agent.conf). For details, please see

If you don't use GnuPG for anything except Thunderbird/Seamonkey, then you
could also uninstall the GnuPG 2.x package and install GnuPG 1.x from
Ubuntu's Software Manager. But then, all keys need to have the same passphrase
since Enigmail can only store one.

gpg-agent remembers your passphrase for a limited time. You may let it forget
your passphrase by stopping/restarting it. Enigmail just passes the decrypt
request to GnuPG. If GnuPG still has a passphrase stored, it will use it. So
you will have entered it before (if your key is protected by a passphrase after
all).
