The first thing to check is: are you in compose window when the quotes 
aren't displayed as configured? If that's the case it's correct 
behaviour since Quote Colors only applies colors to messages you are 
viewing (and not when composing).
For example, if you are reading this message in Thunderbird, the quoted 
text above should be colored as set up in the options. However, if you 
hit the reply button you will see the "default" colors for the quoted 
parts in compose window.

Just let me know if this explanation doesn't help and I will provide 
some more settings you could check. Thanks!
