Sorry for the late reply, work has kept me busy.

Yes, you are missing something.  You can click on Tools-Extensions, 
highlight MinimizeToTray and click on the Options button.  You'll find 
the option you need to always minimize to the tray instead of to the 
taskbar.  :)
