Yes, this is a known bug, which was (hopefully) fixed in 0.5.2.

Short answer: back up scripts directory, uninstall greasemonkey, make
sure that it is fully uninstalled, reinstall, restore scripts
directory. You can find more details in previous messages on this list
and probably in the comments on greaseblog as well as the comments on
update.mozilla.org.

If somebody has time to write up the directions on the wiki, I'd
appreciate that.

If you have time, I'd really appreciate if, you could reinstall 0.3.5
the way that you had it installed before in a new profile, and then
try and upgrade to 0.5.2 and see if you have the same problem. Nobody
has done this yet, so I haven't been able to release it. You can 0.5.2
