[Enigmail] Enigmail asks 2 times for passphrase

I wouldn't place a bet on this. Debian/Ubuntu packages are often patched
for security issues. See http://packages.ubuntu.com/hardy/gnupg and
click to the changelog. You'll see that several patches were applied to
the upstream gnupg version to fix security issues. It's certainly no
unpatched GnuPG 1.4.6. 8-)
