  I use both standards, and, if I understood your question right, it's
easy to configure. On Accounts setup (sorry, I use Spanish version, so
names can be a little different).

  First import your certificate to Thunderbird, using Edit menu ->
Preferences -> Advanced -> Certificates -> See Certificates -> Import

  Once you have imported your certificate, go to Edit menu, Account
Settings, and in Security item, select the certificate you want to use
with that account.
