I am not sure still whether I got your problem right, just remove EM from
this user dir (and add it globally to TB if not provided by vendor).

Unless you have a private OS installation which is likely not to change
frequently, I rather would always recommend a global installation anyway,
YMMV. This way it always(TM) works[1], and it does(TM) for every user
account. This also saves time. Also there will be no conflicts in data
center environments or just smaller ones where you have shared homedirs
between different architectures.
I wonder if at some point in the future there will be TB preinstalled with
EM? Also this would mean a good start for a broader use of
encryption/signing. Are/Were there any efforts yet?
