I intentionally did not replace the existing built-in cookie manager.  I wanted the user to have the ability to fall back to the old manager if they felt CookieCuller wasn't doing the right thing or not properly showing them what cookies there were. 

I also made the conscious decision to make CookieCuller look and function like the built-in one.  The reasons for this was to make it easier for the user to understand how CookieCuller worked.  Being able to compare CookieCuller with the old one was a useful thing I thought.

And for your concern about inter-operability with other extensions like 'x', that really isn't possible without making changes to the underlying Mozilla cookie engine.  I don't feel comfortable making those changes.  Plus I'm not even sure that an extension can make changes to the cookie engine.  It might require a custom Mozilla/Firefox rebuild from source.
