Minor thoughts. I have lots of folders that only contain 1-10 bookmarks,
i.e. making the bookmark I'm looking for not hard to find. But a lot of
times this folder is buried several layers deep. Search is of most value
to me from the top most level. What would make this increasingly more
useful would be a keyboard shortcut that I could stroke which would make
the input entry take focus to start entering a bookmark search. I think
a popup menu of results is great especially if that also takes focus
after I've entered the search. A great further feature (however
difficult) would be to populate the popup menu of results as you type,
i.e. like Google Suggest.

The technical details withstanding, I also would value a fast search as
well (i.e., something like a local file where we index bookmarks based
on search terms). However, if it takes the same (or more) time to run
this search and popup the menu of results, then it may not replace
people's normal, manual searching of their bookmark folders.
